The 10-episode psychological thriller picks up after the shocking events of the Season One finale, with the residents of Wayward Pines battling against the iron-fisted rule of the First Generation. Dr. Theo Yedlin – a new resident of Wayward Pines – awakens from suspended animation and finds himself in the middle of this rebellion, as he tries to understand what Wayward Pines really is and help preserve the endangered human race. CJ Mitchum, an original resident of Wayward Pines and a historian for the town with extensive knowledge of its complex origins, is the one person who can provide a unique bridge between the current world of Wayward Pines and the previous world that humans inhabited. Megan Fisher, is in charge of the scientific research being conducted on the Abbies, and remains deeply involved in the development of the hearts and minds of the future of humanity—Wayward Pines’ “First Generation”. The series also features Jason Higgins, a member of the First Generation and town founder David Pilcher’s young acolyte; Rebecca, who has her own secrets she keeps from Theo, her husband; Xander Beck, a resident working to undermine Wayward Pines from within; and Kerry Campbell, one of Jason’s lieutenants in the civil war going on in Wayward Pines.

Angie's home life is about to change forever as she comes to grips with her son Manny heading off to college. But there's little time to reflect on her new empty-nester status as a brutal crime focuses her attention on another young man. While investigating the murder of a teenage boy, Angie's past comes back to haunt her in the form of the homicide that inspired her interest in police work. Navigating a maze of red herrings and investigative dead ends, it takes all of Angie's experience and training to right the wrongs of the past as she races against time to catch a killer before he kills again.

Kennex and Dorian investigate a crime scene involving a self-guided bullet that can track, target and kill specific people at any moment. Meanwhile, Maldonado revisits the deadly ambush that almost killed Kennex.

There are consequences and casualties when Danica (guest star Gina Carano), an advanced DRN that operates more like a soldier than a cop, is rebuilt and on a rampage. With few clues about her mission, location and innocent lives being lost, Kennex and Dorian look to Dr. Nigel Vaughn (guest star John Larroquette), a genius roboticist and DRN creator, in an attempt to track her down.

A series of murders are committed by someone copying a serial killer who was put in jail by Kennex's father.
