Eight years after the Unification War, an alien energy is found on Mayan Island; the U.N. and the Anti-Unification Alliance forces meet; Shin Kudo is shot down and lands on Mayan Island; the priestess Sara and her sister Mao take him in.

Shin's life changes when an enemy fighter pilot attacks his home on Mayang Island; to protect his home and people, Shin decides to pilot an abandoned variable fighter.

Shin is assigned to VF-0 at Commander Focker's discretion; Mao takes Shin for his first free dive to show him her treasure hidden deep under the sea.

Deep in the jungle, Nora holds Shin, Sara, and Aries captive in the Anti-Unification's hideout; they meet anthropologist Dr. Hasford; his appearance brings back terrible memories for Sara while Aries grows suspicious of him.

The Mayan island is attacked by the Anti-Integration Alliance, forcing the Bird People to awaken; the power of the Bird People proves more powerful than expected; Shin tries to rescue Sara.
